I think you can go in any order you want. I did that with my first couple play throughs a while back.

But aren't the enemies in the Flame Sanctum more powerful? o.o
EDIT: Wait, never mind. I forgot that I skipped every enemy in my run through the Flame Sanctum because I didn't want to become overleveled. lawl

If you look in the journal in your inventory, it tells you their info (though I think the fields on each creature's stat page get filled in randomly as you defeat more and more... it starts you off with just their name, pic, weakness). If you grind as much as I do, you can see a lot of the different critters' stats.
Long story short, Water Dungeon Creatures>Wind>Fire>Earth on both your first and second time through the temples... though you can do the wind/fire/earth ones in any order you please, provided you can beat the bosses.

On my second playthrough on Nightmare difficulty
I played first on Normal mode but I couldn't stop myself from playing it again (and without missing any quest this time <_<). This game is so addicting <3 !
I'm on my way to the Fire Shrine~

XD
I should ignore all the enemies in the Flame Sanctum now but I'll probably end up killing everything along the way because that's the way I play RPGs. ^^
And it's not for EXP~! I just want lots of money and materials! I got Elk in the active party now and having him spam Bandit and Steal (with the Bandit's Gloves equipped) like no tomorrow!
Well, actually, I've since reactivated some of his other skills but still! MONEY! MATERIALS!
I anticipate I'll be at 1,000,000 gold by the end of the dungeon (as I went nuts a the Wind Sanctum). Ohohoho~

You... you don't like the music of the Flame Sanctum? D: Nope and I "mute" the music cuz if I don't, I may go around stabbing people in real life. D:

I like the Flame Sanctum music more than the music for any of the other Sanctums. D:

Just beat the Wind Dragon. The fight on Nightmare is MUCH better than the Flame Dragon fight, because the Flame Dragon's attacks were pretty bullshit when it came to trying to Flash Guard them. D:

Hey, Flame dragon rocks. The best fight in the game is definitely the Luna dragon though. I'm sure that'll be desputed, but it's gotta be up there.

About to set off for the Sea Sanctum now.
Randomness:
Sad but true -- I ... never knew (or more like forgot since I've played the game before) that you could sell materials. >_> The stupid Sell menu doesn't have a tab for Materials so I never figured you could. =_____________=
I only noticed it after looking at the materials section of the guidebook. Seriously, I noticed the column next to the names of the things and said to myself, "Hey, those are sell values, aren't they??" 9________9
On that note, I've never sold a single thing in this game! I'm such a packrat. XD My money comes from grinding. Aheheheheh.

Why would you sell materials anyway? You can make much more money by synthesizing weapons and selling those. I easily made enough to buy that 1 million accessory from Zanzibar just by doing that.

Yeah, I thought about doing that but then, I look at the materials and think, "HIRM. I might need these for some weapons later on." and then end up not synthing anything to sell. >_> So, it was back to getting money the old fashion way by murdering wild animals!

Dude, that's a really good idea. I never actually thought to do that... I always end up grinding for money to buy the war god talisman at the end of the game.

So, I just got to the Water Dragon. The fact that he does around 400 damage per attack makes me want to flip tables.
