I'm going to have to go with Termination (Origin), but it's a tough call between it, The Strongest Foe and The Depth Napishtim.

Tough choice, as I really like them all (except for Ys VI's), but I'll go with Termination in Ys II (Eternal/Complete version). The Eternal version of Ys I's theme is pretty nice too.
