I have seen the game saves are in files called, like, "yso_25.bin", "yso_12.bin" etc., but my question is: are these the ONLY files that represent a game save data?
(I know the Character and Monster data in the game are stored somewhere else, at least... Not sure where, but I suspect it might be on the very main executable.)
I ask that because I'd like to eventually backup my saves for whenever I reformat my computer or want to play YsO somewhere else.

Additional save information is actually located in the save folder, just under different file names. There is a time attack one, and one other.

record.ta2 and record.tp?
The problem is that my save folder happened to be my game folder, as well. XD

Yes -- I believe a completed game has all of these:
- yso_##.bin - yso_win.ini - config.ini - record.ar - record.ar2 - record.are - record.ta - record.ta2 - record.tae - record.tp

Hm, I lack the other record files, but I think it must be because I have yet to unlock and play on things such as Time Attack and Arena. Thanks for the info!

Hmm.. I don't get it.. so where are all those save files? :/ I decided to play on other PC since it runs better and doesn't keep such annoying noise as this one.. But I'd like to use my saves rather than starting from the beginning again but I can't just find those correct save files at all :S
Edit: Hmm.. seems I found them after all (was looking from wrong user lol). Well lets see if it works.

Open the YsO Config utility and click on the last tab. One of the buttons says "Open Save Folder". Pretty easy.

Haha! Didn't even think about that.. Well changing my save to this PC worked fine, but something is strange.. I went to face the first boss and it had no textures at all It was completely white I wonder whats wrong with it, I'm sure it had textures on the other PC..

It's a bug of the translation patch. You can use "applocale" application to fix it for now or wait for updated patch.

Is it only the first boss or all the bosses same - with no textures?

Among bosses - yes. There are two things without textures - they're this boss and The Tower of Rado.

I've beaten Yunica's story, and I've reached Flames of Guilt in Hugo's story -- and *everything* has had a texture. I'm playing v1.1.0.0 XP w/Extra and English patches installed. I haven't had any texture issues. The only issue I have is with dialogue run-off, which only happens at the Search Party's Base during key points. I've had no other issues.

You don't need AppLocale if your region's set to Japanese: that's exactly what Applocale does - run the program with a different language setting.
