I noticed that the game music could be replaced with other songs and it got tweaked. Now the game won't loop those songs for some reason. Does anyone have a clue why?

You need to modify the file info to contain the loop.
In Winamp, press Alt+3 (or right-click > View File Info) and click on the Advanced tab. You can then add and change the loop. In name, type in LOOPSTART and the position value for where you would like the loop to start. Do the same for LOOPLENGTH (this will be how long you want it to play before it starts over).
Example: TITLE : YsF06-冒険への序曲 ARTIST : Falcom LOOPSTART : 1568837 LOOPLENGTH : 4349491
I guess it's measured in bits or something. I'm not entirely sure how to measure that in time.

I noticed that some of the tracks are VBR so pin pointing the exact bit would be tough

Okay, I kinda figured it out now. If you open up audacity (if you have it) and change the length units to sample, it will show you the values that would correspond with ones use in the winamp values, just plug in the values from winamp to audacity and you'll see the loop position
