I have been wondering which Ys IV continues the story of Ys. Or do they both continue the story? I have been reading the MOTS vs DOY thread, but I am still left confused. Also, which one has Terra in it, becuase she seems to be part of the continuing story (since she was in Ys VI).

Terra's from Ys 5. As for the question about Ys IV... that's what I'd like to know. :/

I think they both technically continue the story. The only difference being that Sara returns in DOY, but is dead in MOTS. But, I don't think that stops DOY from continuing to Ys 5.

Quite a few more differences than that, though I think the Sara thing is probably what kills DoY continuity-wise.
MAJOR SPOILERS FOR DoY AND MoTS AHEAD
MoTS has a much less detailed story, while it is still about the Mask and the old Eldeen kingdom, many of the characters have reduced roles, Bammy, Garuda and Gadis are really nothing more than lackies, Dogi barely has a role, and even the main characters are barely fleshed out,. Leeza's role is a little greater, and oddly enough so it Lilias. You also visit Lance village in MoTS. Eldiel is also the main villain.
DoY fleshes out Lefanse and his five disciples a LOT more, along with fleshing out the history of how Ys and Celceta are connected, as a whole it tends to make a bit more sense in some regards, though in others it leaves you scratching your head.
The Black Plearl shows up agian, the Magic from Ys II shows up again, and as a whole, it seems to mimic the story of Ys II much more than MoTS did. Bammy, Gruda and Gadis are all from something called the Clan of Darkness or some such thing and Duren is their former leader instead of just a schmucky thief like he was in MoTS. Karna has a bigger role, and Dogi is around more and he actually smashes through a LOT more walls. Also the Romun army has a much larger role here and the General is named as well. Leo, and he's interesting for a crazy bald guy.
It hard describing the differences because the characters are for the most part the same. They have the same motivations (other than the evil trio) but end up doing things at far different times. Also the end bosses are completely different.
DoY leaves some nagging questions, like WHY am I figting Darm again, and with no explaination. Why is Promarock walking distance from Celceta? Why is Eldiel such a girl thingy? And, why the hell is the Clan of Darkness even INVOLVED in all this crap.
MoTS leaves you with less questions and that's because it is just so far less ambitious, and probably half the length.

I dunno especially after Ys VI I get the feeling that the Godesses were actually Eldeen, and wouldn't that just be an interesting twist.
Just beat Mask again, and I had forgotton how decent the endgame was. The fight against Eldiel is much better than the fight against Arem. Though way way way too much of the storyline of MoTS is contained within the last hour. Still hopefully the PS2 port can flesh stuff out and keep it dare I say OFFICIAL.
Also forgot to add, the level design in DoY is twenty times better than MoTS. MoTS just seemed to alternate between boring and infuriating. Anyone who thought Solomon Shrine was hell really out to see the final temples in Ys IV Ewwww.
