A friend gave me a copy of Ys 1 and 2 complete a long time ago (that he probably downloaded) and I recently ordered it direct from Falcom because I definitely believe in supporting them. When I got the game (the newer Vista compatible release) and put the disc in I was surprised to see that there was so much more data on it then the copy I had been given. I assumed that my old copy was missing something, but when I did a fresh install of the new version I got from Falcom I saw that the game was exactly the same size on my hard drive. On Ys 1 complete there is a file in the data folder named DATA2.Ys that is 3.16 gigs but the install isn't anywhere near that and it works with the patch to not need the cd. Similarly, Ys 2 complete has a file in the data folder named MONDE2.YS2 that is 2.85 gigs... far larger than the game seems to use. Does anyone have any idea what these files are for? I'd really love to know!
In fact, I looked at my copies of Origin and Felghana (well not copies, I bought them direct from Falcom too) and saw that both of them have single large data files that don't install (data.ne in the case of Origin that is 2.38 gigs) even though the game will still run with a nocd patch (I don't have a problem using a nocd patch if I legitimately own the game).

It's just disc padding. Falcom's incredibly lame attempt to make piracy a little more bothersome. It also decreases load times if you run the game directly from the disc (at least if you have a really slow and old DVD drive). There's nothing special in those files, just empty data. Like if you stored a pencil or something in a really huge box.
