I wonder why Falcom figured to call it Ys. Why would Falcom be thinking of a word named Ys? Ys is not a word that just pops up in your head. I guess there are alot of answers to that question but what do you think?

It makes perfect sense. Ys is the name of the land where the first two games took place (well..maybe technically only the second one, but Esteria USED to be part of Ys). That's why the third game is called "Wanderers from Ys", because it's the first one that took place away from Ys.
Furthermore, I've done a little bit of research about the origins, and I found out that Ys is actually based on a set of Celtic legends (just like King Arthur!).
In the original tales of Ys, a bunch of sinners decide to found their own utopia as an island floating in the ocean. A lot of stuff happens, and eventually the island is sunk by the wrath of God, who is angry at all the sinners scorning him. It doesn't have very much to do with the games. However, there are a few parallels you can draw.
- There is an island called Ys. In the games, it floats in the sky, and in the legends in floats in the oceans - The downfall of Ys: in the games, demons appeared because people abused the power of the black pearl, magic, and cleria; in the legends, Ys was sunk because of the sins of its populace - Six wise men separate Ys from the rest of the land in both the games and legends.
That's pretty much it...at least, that's all I can remember. I found an obscure book in my university's library about the legends of Ys, and only read it once, about 3 years ago. It's a pretty boring story, and has obviously been altered from the Celtic original by the silly Christians who translated it (hence, all the "God" crap).

There's another book called The King of Ys based on this story. It's actually a compilation of five books which makes 1200 pages in total.

They took it from the old Celtic legend...As for why the Celts called it "Ys", who knows? Celtic languages are weird, man.
