I haven't been able to find any info myself, so I was hoping that someone else would be able to answer this question - were these games really some sort of special collaboration between Sega and Falcom, or was it just a marketing gimmick to try and reassure gamers that these were more than just the usual random Falcom license?

That's all I know too :/
Sega seem to have made a big deal about it at the time, as both Legend of Heroes games were included in Segas "Mega Role Play Project", and the only other games with that branding were first party titles (Surging Aura, Story of Thor, Shining Force CD).

I remember that Popful Mail was originally going to come out as Sister Sonic, with Mail looking like a porcupine chick, & was supposed to be, well, Sonic's sister, but there was a big outcry from the fans in regards to that, so they kept it as Popful Mail. I thought this game was a Sega/Falcom colabo, but, to me, it doesn't seem like Falcom would even think of doing the Sister Sonic thing, which makes me wonder how true their alliance really was.

That's true, as long as you pay them the fee Falcom don't seem to mind. I would also imagine that having your company attached to the Sonic brand (back in the 16bit era) would have been quite a boon too.
