I have wondered about this for so long... I wonder now why did I not ever ask this before. (Or... did I?)
I know Zero no Kiseki has Ys cameos.

Probably not what you're looking for, but wasn't there a cameo of SnK in Gurumin? One of the NPCs, I think the elderly woman who checks your mystery item bags, mentions a queen and a political strife.

The only possible Ys reference I can think of is in Trails, when you first meet Agate. He's identified as "Red-headed Young Man" (Akage no Seinen) which I think is one of Adol's epithets. Then again, I'm not very familiar with Ys.
The special cards in the casino in Zero no Kiseki are decorated with characters from Gurumin, Brandish, Vantage Master and the Zwei series. But that's not Ys so I don't know if it's helpful ^^;

Does Anelace's armor count as a cameo?  The special cards in the casino in Zero no Kiseki are decorated with characters from Gurumin, Brandish, Vantage Master and the Zwei series. But that's not Ys ^^; The slot reels are Ys characters. |
